The Clot Mother is a very-large specimen whose sole purpose seems to be taking in the pulpified remains of the dead to produce the army of zed clones.
The Clot Mother can be seen in the Biotics Lab of Killing Floor 2, as well as in the Black Forest.
So far the Clot Mother can not be fought in any of the games, but the Vile Matron in Killing Floor: Incursion may be an evolved form.
Based on what can be gathered from the Biotics Lab, it seems that corpses are fed into a giant meat grinder and then pumped through centrifuge and other devices, before finally being piped to the Clot Mother, presumably to supply her with the raw material to grow Clots based on Kevin Clamely's son's DNA. These Clots grow along her tentacles and then are harvested and presumably experimented on to become the various other zeds.
It is unknown how Stalkers and Sirens are produced.
